What is your favorite final boss in retro games? I have great memories of beating Baby Bowser from Yoshi Island (SNES).

I don't know if it's my favorite, but very memorable. Fondly recall having great trouble with the optional content of this game, I think I could do it easily now though.

In recent memory it has to be Crumbling Tower of Pizza and just the entire Final Boss as a whole. Being able to cut each boss battle's health in HALF was such a lethargic feeling when initially seeing there was a Boss Rush lined up. Really turning the concept on it's head by making YOU the boss battle. The whole last segment just does a good job at feeling exactly what Peppino is feeling all the way through.
